I'm going to use Thesis in my design. I also have purchased other php scripts like classified ads and link directory. My question is "is it possible to run these scripts on my site inside of the Thesis theme since they are independent scripts on my domain so that my entire site looks uniform inside the Thesis theme?"

I'm not an advanced webmaster, but I do know the basics. My site is a shared hosting account which uses Cpanel.

It is possible but I would imagine it would be a little tricky because most of those classified ad scripts are created to run independently on their own pages. I'm not saying you could not do this but it would be tricky if you are not well versed in manipulating code.

I'm pretty comfortable if the instructions lead me through. These scripts run on the smarty template system so, you are right, tricky at least. I may have to reconsider using them for sites I use Thesis on.
