Hey Kevin,
What you would do is setup the template how you want it on your PC first. (You can go ahead and select one of the pre-created SBI! templates in the meantime if you want.)
But when you're ready to upload your new design you would just choose the "Upload Your HTML" feature and it will walk you through the steps. If you already have content on the old, pre-created SBI! templates then transfer all that content to your new design.
In other words I pretty much re-created my entire site on my PC with the new design first. Then I used the "SBI! Transition Instructions" to upload my new site. The transition instructions are AWESOME but just make sure your site looks how you want it on your PC before uploading your own custom design.
And if you plan to use "includes" like I did for the left nav, header, etc. make sure you read up on that because you have to do something special to get the includes to work. Again all this is in the Transition Instructions.
